“Rice Genome Search for BAD-2 Homologus Genes”

Introduction: - Rice aroma is shown to be linked to BAD-2 locus with a recessive gene at chromosome 8 having eight bp deletions. This recessive gene largely controlling the level of 2-acetyl-1-pyrroline and several genes may have more than one copy of the genome. So it was very interesting to see weather the rice genome also possess the intact copy of the BAD-2 somewhere else in the whole of its genome. Keeping this consideration in view, whole of this project was proposed with the following objectives:

• To search the whole rice genome for BAD-2 homologous of genes.
• To search the genome database for BAD-2 homologous of genes in other crops.

Methodology: - Nucleotide sequence of BAD-2 gene which is present on chromosome no. 8 of rice genome was retrieved from NCBI (www.ncbi.nlm.nih.gov/). Using this nucleotide and locus information about BAD-2 the whole sequence for BAD-2 was retrieved.BAD-2 sequence was taken as query sequence and by using blastn program alignment of this query sequence with the rice genome was done. So that most of the homologous DNA sequences against Oryza sativa database were returned. Multiple sequence alignment was done with nucleotide sequences of 30 accessions for the BAD-2 gene from various crops retrieved from the ENTREZ Nucleotide Database of NCBI. Then results from complete alignment were treated for further Phylogenetic analysis using ClustalX, PHYLIP and Tree View. BAD-2 sequence is then subjected to CDD to view all conserved domains associated with it.

Results and Discussion: - BAD-2 gene is expected to have 15 exons. Five hits at chromosome 4 also belong to the gene for BAD-1 which is a homologous gene to BAD-2. As a result BAD-1 locus at chromosome 4 was showing 77.08% homology to BAD-2. The sequence for recessive BAD-2(fgr gene) was also retrieved and subjected to pair wise alignment by blast using BAD-2(non fragrant) as query sequence. This shows 96.37% homology. Phylogenetic analysis of 30 accessions from various crops using BAD-2 as keyword was also done. This observation suggests that this type of fragrance may also be found or produced by other plant species. The conserved domain of BAD-2 sequences was determined using CDD. The domain matches to the other known aldehyde dehydrogenase protein domains.
